Entity Framework Migration: Sequence contains multiple mappings

We recently did a lot of refactoring on our codebase (added some new entities, updated namespaces, changed navigation properties, etc.)

Our codebase before refactoring had a number of entity structure migrations (which worked fine).

However, we got an exception when trying to run "update-database" or "add-migration" on a refactored codebase Sequence contains more than one matching element

.

The only way to solve this problem is to completely remove the existing (previously working) migrations and run "add-migration". This obviously generated a new database schema from scratch, but the migration worked as usual.

Is there a way to move forward without deleting our existing migrations?

Edit: I have now tried to disable all seed data and the problem still exists. There is also a related issue: http://entityframework.codeplex.com/workitem/569 (although no solution given).
